Most natural and comfortable is often thumb on the top of the pickup... or install a Thumb rest.What bass you may have may be a factor with pickup position and or thumb rest fitting. Most recommended will probably be the 'floating thumb' I quite like playing near the neck, so often thumb on the end of the fretboard. Whatever is most comfortable...

I'd be dropping the 'lovely people at Rickenbacker' an email and include your address, so they don't have to come back and may send a freebie... you only need the Key Part, if they happened to have a scratched tuner at all... And the same to Schaller.... I wouldn't try and straighten if ally? Worst case, a cheap black tuner and swap over keeping the R'backer back plate.

I think any attempt in lessering the scratch, will increase a blemish to the surrounding area. Try a dab of graphite powder, soft pencil lead, to ease the colour.

Fancied the Golden Face to see if does the Marshall Super Bass thing... but the Orange Juice gets a lot of love and is also listed as a Bass effect on the Joyo site. Yep... Depends on if you have a ground foil... but i prefer a wire. Most vary on the use, and position of the capacitor, as a link between pots, which can be trouble if a pot gets loose, or on the back of the tone pot, safer...
