My nut is cut for 45-105 gauge strings.
Would changing gauge to 40-100 mean I would have to recut the nut?

Please get into this now before irreversible damage is done. Strengthening your muscles works wonders but it takes a few weeks before you notice any differences.
Reading around the forum, it seems to me that a lot of players cannot do a basic set-up.
Adjusting the truss rod, action at the bridge and nut, intonation. I guess you could also include pickup heights.

I took the knobs off to realign the position markers but couldn't remember if the volume knobs were supposed to be almost level with the control plate.
GHS Precision Flats come with a thuddy E straight out of the packet.
Let the other strings settle down and the thudydness will be equal over the board.
It's definitely not a dead string.
