I mute the E and B strings using various combinations of thumb,ring and little fingers,rest strokes and left hand. It really depends on what I'm playing.

It all really depends on what/how i'm playing it, if it's a slap thing i'm playing i often just mute it with my fretting hand (and try and avoid hitting it) but i use the low B string as a thum rest quite a lot when im playing down in the D and G strings

Floating thumb, although that's not become second nature yet...so I'll use the heel of my right hand if I'm slapping or my left (fretting) hand, and on occasion, use my left hand if I'm playing with fingers.

One of my plucking fingers (I rest my thumb on the B string or a pickup) or my left hand if I'm playing a line on the A, D or G strings.

+1, I actually found my self doing it, it sounded great so I use it when I need it now.

When you mute with your finger each finger sounds different, including the left (thigh bit, if that be such a part) of your thumb. If I mute with my thumb, I pluck with the thumb also, if I mute with my fingers (middle or ring), I use my index and middle finger to play.

It varies with me depending on what I'm playing.
On a 5 string I discovered a while back that my thumb rests on the top of the B-string and little finger rests lightly on the underside of the E-string and they all move out of the way naturally when those strings need plucking.
