If I were to set up two bass amp rigs to play through at the same time, say one clean and one completely with effects could I just use a d.i box at the beginnig of the effects chain with an xlr to jack cable and go straight into the input of the head on the second rig, and just do as normal with the first rig?

I can't think of a reason why I couldn't but am not an expert.

I already have a DHA DI that I haven't even used so would be using this box.

Yep, provided your DI box has two outputs that's totally do-able
