Speaker on top of amp

Is there anything wrong having my speakers set up like this ?

Look like different cabs, and not crossed over, so bad parts are mixing cabs, an splitting low frequency sources, but its probably not far enough split to cause issue, and angles means better mids monitoring, unless the split makes a mess right at ear level, better have them as cclose together as possible, so they act as one across biggest frequency range, and use matching cabs.

Not a problem. You can stack speakers on top of amps.

The bottom cab is a MB 121H & the top one is a MB NY121 , The top one just allows myself to hear a nice clear tone , but wasn't sure weather to have the top one on the floor instead, but still using the wedge .

Switch sides so the speakers are closest together. And put the other cab on end, so speaker is higher, closer still that way.

I tried having them stacked but the flight case doesn't sit well on the 121H when it's on it's side .I will try the speaker on the other side though , thanks .

I'm resolving this problem by ordering a Barefaced Super 12T

I don't see that you actually had a problem in the first place, but BF cabs are a great upgrade.
