rhythmbug
How old is the pickup and how long has it been in the bass? Older model EMGs had different magnets so if there is a mix of old design and new pickups, that would be the problem. Take the old pickup out and put in a newer one. Ghost_Bass
The pickup is probably dead. I had that thing happen to a friend's bass that was on my table a while ago. It was a Yamaha RBX800A with the bridge (J pickup) dead, if i connected both pickups the bass would be silent, individualy the P was fine and the J only had a very faint sound on the D and G strings. Had to replace it eventually, that pickup was dead, unfortunatly there weren't any replacement from Yammy (too old model) so it got a EMG instead. I still think that the original pickup sounded better and with more punch.
