This is a point to consider. At the heart of the problem is the idea that you're combining notes generated using the Equal Temperament system with harmonics (which, by definition, are part of the natural harmonic series - Wiki 'Pythagorean Tuning' for more information). The two systems don't mix well. Add to that the ever-so-slightly off-pitch result you get when you play a fretted note (as compared with the open-string note that is), and things are going to go progressively out of kilter.

Not a reason to abandon the study - not at all - but simply an advisory to keep an eye on tuning integrity.
