I usually practice with my bass plugged into a Focusrite Scarlett 2i2 interface into my mac with Logic Pro fired up.  I use my in-ears and my 1964 Precision strung with DR Sunbeams.

My favourite tone is essentially straight but with reverb set to kick in above ~ 1000 hertz.  I find I can play really smoothly or dig in and get a really lovely aggressive P-bass tone.

So what's your favourite practice tone??

Like you, I do most of my practice through a Scarlett 2i2 with Sennheiser headphones. I keep it completely clean though, and make sure that it's very prominent compared to whatever I'm playing along to. My theory is that if my rehearsal tone is as punishingly dry as possible, then it will force me to tighten up my technique, which means that any remaining sloppiness will be buried by the aural melange at a gig.

My favourite practice tone is my favourite everything tone, my Ken Smith BT5 into my Markbass Ninja 1000 and matching Ninja 2x12 and a MB Traveller 2x10. No pedals, just pure Ken Smith sound.

My favourite practice tone is also MY favourite everything tone. Spector Euro or NS2 into GK400RB or 800RB and a Genz Neox212.
