Are the volume knobs supposed to be flush with the control plate?

They were on the ones I had, but on one I replaced the loom and the shafts on the pots were longer so they sat a few mill proud.

Any time I've changed knobs I always pull them up a bit so they clear the scratchplate.

I’ve just looked and mine are factory set really close

Yes - flush. Some of the aftermarket wiring looms don’t use the short bush length (6mm) pots though and the knob skirt ends up with a gap under it.

I took the knobs off to realign the position markers but couldn't remember if the volume knobs were supposed to be almost level with the control plate.
