I thought a "real custom shop" would mean being able to combine a trad pickup 2 band Eq with a contoured body and an ultralight body, but sadly not.

A "TRUE" custom shop would let you choose more than just these options. This is just akin to Fender's Mod Shop, granted with more options.

Yeah, I wouldn't say being able to chose color of the finish would make something a "real" custom shop.

 

A can of spray paint can do that.

I think proper custom shop is what Maruszczyk have - you can pick the number of strings, bolt on/set, wood, colours, hardware colour, pick up types and count, preamp types etc.

You can spend many a happy hour on their site just tinkering. Well, happy unless you know you're a long way off being able to buy your creation that is.
